Assuming it was caused by the update, I came to the forums to see if anyone else had the problem. I was glad to see this thread and the suggestion to put it into deep sleep.
I tried that, let it sit for about 10 minutes, and turned the car back on. The check engine light was still on. In frustration I turned off the X1 and was about to go use our other vehicle when my wife suggested we turn it back on one more time. This time the EML was gone and everything has been fine since.
I knew the EML wasn't a "real" error but it was still super annoying to have to deal with it.

A lot of times software updates and coding or replacing components will cause lights to come on in the dash, many of these can be cleared by just driving the car a short distance. Others may require a small amount of time to clear themselves while the related software does its adaptations and checks. With ID8 and ID9 being so connected to BMWs servers now, it requires validation for some things before activating or clearing an error. If you’re in an area like a parking garage with poor reception or the server is busy, things like this may take longer.
