Clicking noise coming from fuse box.

Hey guys, so I recently had a problem with my e93. A transistor in bank 1 of my ecu failed, so I found someone to program a MSD81 for my car. I just installed it and there is a clicking noise coming from my fuse box location in the glove box. My battery was dead and is currently on the charger at autozone. I am curious if charging my battery will fix the problem, or if there is something else I should be worrying about/checking for?

That car had the fuse box battery cable connector and blower motor recalls done?

Neither. My battery was dead because it has been sitting in the cold for the past 4 weeks without being started.

Update: Got the battery back in and it started up fine. Drove it around and am having some stability issues. Wondering if could be a fuel injector problem because of the new ECU, or it could be a cylinder misfire because my original problem was a bank 1 transistor fail and they usually go hand in hand from what I heard. I am going to read the codes in a little and I will keep updated, but for now if anyone has any ideas lmk.

If those are from bad spark plug, coil or injector there should be a code set. That would definitely help narrow down the problem.

The transistor might have gotten burned out by a short somewhere else.
